Torsten Seemann at The Genome Factory has written a short but clear description of Illumina paired-end reads. The concept of paired-end reads is sometimes confusing or mysterious to new users of NextGen sequencing technology. Torsten explains the construction of these DNA fragments and also discusses some of the admittedly contradictory terminology pertaining to paired-end reads.
